How thick should a microstrip patch antenna be? I'm assuming it should be significantly thicker than the skin depth. Is this correct?

Yes. The thickness of your conductors should be at least 10 skin depths. The separation between the conductors should be 0.003-0.05 wavelengths. The separation between the conductors (the dielectric) will dominate the thickness of your patch antenna.
